Abstract
Cell-free systems are biochemical platforms designed to study biological processes in vitro by reproducing cellular functions under controlled conditions. The system response depends in a non-trivial manner on the composition of the biochemical buffer, defined by the concentrations of its molecular components. The large number of possible combinations makes a complete experimental exploration of the parameter space impractical, both due to limitations in time and available resources and to the need for methodologically rigorous data acquisition through repeated measurements to ensure robustness against experimental variability and measurement error. In this work, the degradation of the fluorescent protein sfGFP mediated by the enzymatic complex ClpXP is investigated, with the aim of identifying buffer compositions that maximize the degradation rate.
Since the only experimental observable is fluorescence over time, the rate is estimated a posteriori using a Bayesian inferential model, which enables the generation of quantitative labels for each experimental condition and explicitly accounts for the main sources of uncertainty, including batch-to-batch variability
